What is better, to polish the intake ports (case and cyl) or to leave it a little rough?

You can polish the exhaust port. But not the other ports. Leave it rough

the right surface texture for the intake & transfer ports is what a shaft mounted diamond or abrasive stone leaves but be sure to wet the surfaces with kerosene before you grind them to finish it leaves the surface with a nice texture conducive to good mixing, i also do the same on the exhaust port 'coz technically it acts as an intake port as well when when the return pulse from the pipe pushes back the scavenged air/fuel mixture into the cilinder.
